Modeling and Reconstructing Non-treelike Evolutionary Relationships in Species and Populations |

Abstract: Ever since the theory of evolution was introduced, inferred evolutionary relationships have for the most part taken the shape of a tree. At the species level, evolutionary trees (also known as phylogenies)have been reconstructed to model speciation and divergence of organisms. At the population level, particularly the human population, large resources have been dedicated to inferring haplotypes and reconstructing their trees. Whereas trees provide a good first approximation for modeling evolutionary relationships of several groups of organisms, as well as various haplotype regions, they may be inadequate for other groups of organisms, and for haplotype data in general. Species-level evolutionary events, such as hybrid speciation (e.g., in groups of plants, fish, and frogs) and horizontal gene transfer (e.g., in bacteria and groups of plants), cannot be modeled by trees. Instead, the appropriate model of evolutionary relationships when these events occur is Phylogenetic Networks. Further, meiotic recombination among haplotypes may result in evolutionary relationships best modeled by Ancestral Recombination Graphs. In this talk, I will describe our recent work on (1) models of these events, (2) optimization criteria for their accurate reconstruction, and (3) efficient algorithms for computing solutions based on these criteria..
